Cancer heterogeneity remains a major challenge to the development of broadly effective therapies. Although gene expression-based stratification has advanced our understanding of molecular subtypes, it often overlooks the regulatory mechanisms driving tumor progression and therapeutic resistance. These mechanisms are governed by gene regulatory networks—complex systems of transcription factors and other regulators that control gene expression. To investigate regulatory heterogeneity at the patient level, we inferred individual gene regulatory networks for over 9,000 tumors across 33 cancer types from The Cancer Genome Atlas enabling a comprehensive pancancer analysis of inter-patient regulatory variation. Our analysis uncovered novel regulatory subtypes and revealed recurrent dysregulation of the PD-1 signaling pathway in 23 cancer types. This dysregulation was associated with patient outcomes in 12 cancers and appeared largely independent of established molecular subtypes and immune cell composition, suggesting alternative regulatory mechanisms. We identified both well-characterized (FOS, JUNB, ATF3) and previously unrecognized (RFX7, ELF1, NFYA, NFYC) transcriptional regulators of PD-L1 ( CD274 ), highlighting new candidate targets for modulating immune checkpoint activity across tumor types. Our work demonstrates the power of single-sample gene regulatory networks to uncover hidden layers of tumor biology, improve patient stratification, and inform future research in immunotherapy.

Abstract Motivation Reconstructing and analyzing single-sample regulatory networks has proven useful for understanding mechanisms of regulatory biology and its disruption in disease, but traditionally required a fair amount of programming experience and work from the user. Results Here, we present SiSaNA ( S ingle- S ample N etwork A nalysis), a workflow that removes the need of prior programming experience and allows for single-sample regulatory network reconstruction and analysis, all via a command line interface. Using example input files, we walk the user through a tutorial on how to run the SiSaNA pipeline, interpret the results, and obtain high-quality figures summarized in a single HTML file as output. Availability SiSaNA is freely available to install with pip via the Python Package Index. It is additionally available on GitHub at https://github.com/kuijjerlab/sisana . The emergence of high-throughput omics technologies has resulted in their wide application to cancer studies, greatly increasing our understanding of the disruptions occurring at different molecular levels. To fully harness these data, integrative approaches have emerged as essential tools, enabling the combination of multiple omics modalities to uncover disease mechanisms. However, many such approaches overlook gene regulatory mechanisms, which play a central role in the development and progression of cancer. Patient-specific gene regulatory networks (GRNs), representing interactions between regulators (such as transcription factors) and their target genes in each individual tumour, offer a powerful framework to bridge this gap and investigate the regulatory landscape of cancer. In this study, we introduce a novel approach for integrating patient-specific GRNs with multi-omic data and assess whether their inclusion in joint dimensionality reduction models improves survival prediction across multiple cancer types. By applying our method on ten cancer datasets from The Cancer Genome Atlas, we demonstrate that incorporating GRNs enhances associations with patient survival in several cancer types. Focusing on liver cancer, with validation in independent data, our methodology identifies potential mechanisms of gene regulatory dysregulation associated with cancer progression. These were linked to dysregulated fatty acid metabolism, and identified JUND as a potential novel transcriptional regulator driving these processes. Our findings highlight the value of network-based multi-omics integration for uncovering clinically relevant regulatory mechanisms and improving our understanding of cancer biology at the patient-specific level.

Preharvest sprouting (PHS) is a serious problem in wheat (Triticum aestivum L.)production areas with rainy harvest conditions. To explore the genetic control ofPHS resistance, a population of 166 recombinant inbred lines from a cross betweenSHA3/CBRD and Naxos was evaluated in a total of eight field trials in Norway andChina. PHS resistance was evaluated with both germination index (GI) and fallingnumber (FN). A total of 15 PHS-related quantitative trait loci (QTLs) were detected atchromosome arms 1RS, 2DL, 3BL, 4AL, 4BS, and 7BL. At 2DL and 3BL, QTLs forboth GI and FN were detected in proximity to each other with PHS resistance fromSHA3/CBRD, indicating a common genetic control of the two traits at these loci.At 4AL, a significant QTL for GI was detected with seed dormancy contributed byNaxos. Moreover, the Rht-B1b dwarfing allele contributed by SHA3/CBRD showeda positive association with FN. On the other hand, QFN.nmbu-1RS, carried by the1BL.1RS translocation in SHA3/CBRD showed consistent negative effects on FNacross all field trials where FN was measured. However, it did not have any notableeffect on GI. The negative effect of QFN.nmbu-1RS on FN was validated on a set of113 wheat cultivars and breeding lines, where lines carrying the 1BL.1RS translo-cation showed significantly lower FN in 12 out of 14 independent field trials. TheQTL and associated markers identified in this study will aid the breeding of morePHS-resistant wheat cultivars.

The vascular endothelium acts as a dynamic interface between blood and tissue. TNF-α, a major regulator of inflammation, induces endothelial cell (EC) transcriptional changes, the overall response dynamics of which have not been fully elucidated. In the present study, we conducted an extended time-course analysis of the human EC response to TNF, from 30 min to 72 h. We identified regulated genes and used weighted gene network correlation analysis to decipher coexpression profiles, uncovering two distinct temporal phases: an acute response (between 1 and 4 h) and a later phase (between 12 and 24 h). Sex-based subset analysis revealed that the response was comparable between female and male cells. Several previously uncharacterized genes were strongly regulated during the acute phase, whereas the majority in the later phase were IFN-stimulated genes. A lack of IFN transcription indicated that this IFN-stimulated gene expression was independent of de novo IFN production. We also observed two groups of genes whose transcription was inhibited by TNF: those that resolved toward baseline levels and those that did not. Our study provides insights into the global dynamics of the EC transcriptional response to TNF, highlighting distinct gene expression patterns during the acute and later phases. Data for all coding and noncoding genes is provided on the Web site (http://www.endothelial-response.org/). These findings may be useful in understanding the role of ECs in inflammation and in developing TNF signaling–targeted therapies.

Calpains are cysteine proteases that control cell fate transitions whose loss of function causes severe, pleiotropic phenotypes in eukaryotes. Although mainly considered as modulatory proteases, human calpain targets are directed to the N-end rule degradation pathway. Several such targets are transcription factors, hinting at a gene-regulatory role. Here, we analyze the gene-regulatory networks of the moss Physcomitrium patens and characterize the regulons that are misregulated in mutants of the calpain DEFECTIVE KERNEL1 (DEK1). Predicted cleavage patterns of the regulatory hierarchies in five DEK1-controlled subnetworks are consistent with a pleiotropic and regulatory role during cell fate transitions targeting multiple functions. Network structure suggests DEK1-gated sequential transitions between cell fates in 2D-to-3D development. Our method combines comprehensive phenotyping, transcriptomics and data science to dissect phenotypic traits, and our model explains the protease function as a switch gatekeeping cell fate transitions potentially also beyond plant development.

Pre-harvest sprouting (PHS) is a serious threat to wheat quality and occurs when maturing seeds on plants encounter substantial rain before harvest. In the present study, the genetics of PHS resistance were studied using a population of 131 recombinant inbred lines (RILs) from a cross between Soru#1 and Naxos. The population was genotyped with the Illumina 90 K and Axiom 35 K wheat SNP arrays and tested in field trials across two locations in Norway and one in China. Seed dormancy as a measure of sprouting damage was evaluated using germination index (GI) and falling number (FN). Days to heading, days to maturity, and plant height were also recorded to evaluate their potential impact on PHS. Thirteen PHS-related quantitative trait loci (QTL) were detected. The most consistent QTL for FN, contributed by Soru#1, on the long arm of chromosome 4B explained 10.0–19.2% of the phenotypic variation across trials. Other important PHS resistance QTL from Soru#1 detected on chromosome arms 2AL, 2BL, and 4BS, affected both GI and FN. Naxos carried favorable QTL alleles for PHS resistance on chromosome arm 4AS and the Phs1 allele on 4AL. The reduced height Rht-D1 and vernalization Vrn-A1 alleles were the major determinants of plant height and earliness; however, these traits had minimal impact on the genetic control of PHS resistance in this population. Thus, both parents contributed valuable alleles for improving PHS resistance in breeding programs.

Abstract Characterizing inter-tumor heterogeneity is crucial for selecting suitable cancer therapy, as the presence of diverse molecular subgroups of patients can be associated with disease outcome or response to treatment. While cancer subtypes are often characterized by differences in gene expression, the mechanisms driving these differences are generally unknown. We set out to model the regulatory mechanisms driving sarcoma heterogeneity based on patient-specific, genome-wide gene regulatory networks. We developed a new computational framework, PORCUPINE, which combines knowledge on biological pathways with permutation-based network analysis to identify pathways that exhibit significant regulatory heterogeneity across a patient population. We applied PORCUPINE to patient-specific leiomyosarcoma networks modeled on data from The Cancer Genome Atlas and validated our results in an independent dataset from the German Cancer Research Center. PORCUPINE identified 37 heterogeneously regulated pathways, including pathways representing potential targets for treatment of subgroups of leiomyosarcoma patients, such as FGFR and CTLA4 inhibitory signaling. We validated the detected regulatory heterogeneity through analysis of networks and chromatin states in leiomyosarcoma cell lines. We showed that the heterogeneity identified with PORCUPINE is not associated with methylation profiles or clinical features, thereby suggesting an independent mechanism of patient heterogeneity driven by the complex landscape of gene regulatory interactions.

Abstract Key message This study identified a significant number of QTL that are associated with FHB disease resistance in NMBU spring wheat panel by conducting genome-wide association study. Abstract Fusarium head blight (FHB) is a widely known devastating disease of wheat caused by Fusarium graminearum and other Fusarium species. FHB resistance is quantitative, highly complex and divided into several resistance types. Quantitative trait loci (QTL) that are effective against several of the resistance types give valuable contributions to resistance breeding. A spring wheat panel of 300 cultivars and breeding lines of Nordic and exotic origins was tested in artificially inoculated field trials and subjected to visual FHB assessment in the years 2013–2015, 2019 and 2020. Deoxynivalenol (DON) content was measured on harvested grain samples, and anther extrusion (AE) was assessed in separate trials. Principal component analysis based on 35 and 25 K SNP arrays revealed the existence of two subgroups, dividing the panel into European and exotic lines. We employed a genome-wide association study to detect QTL associated with FHB traits and identify marker–trait associations that consistently influenced FHB resistance. A total of thirteen QTL were identified showing consistent effects across FHB resistance traits and environments. Haplotype analysis revealed a highly significant QTL on 7A, Qfhb.nmbu.7A.2, which was further validated on an independent set of breeding lines. Breeder-friendly KASP markers were developed for this QTL that can be used in marker-assisted selection. The lines in the wheat panel harbored from zero to five resistance alleles, and allele stacking showed that resistance can be significantly increased by combining several of these resistance alleles. This information enhances breeders´ possibilities for genomic prediction and to breed cultivars with improved FHB resistance.

Glioblastoma is an aggressive cancer of the brain and spine. While analysis of glioblastoma ‘omics data has somewhat improved our understanding of the disease, it has not led to direct improvement in patient survival. Cancer survival is often characterized by differences in gene expression, but the mechanisms that drive these differences are generally unknown. We therefore set out to model the regulatory mechanisms associated with glioblastoma survival. We inferred individual patient gene regulatory networks using data from two different expression platforms from The Cancer Genome Atlas. We performed comparative network analysis between patients with long- and short-term survival. Seven pathways were identified as associated with survival, all of them involved in immune signaling; differential regulation of PD1 signaling was validated to correspond with outcome in an independent dataset from the German Glioma Network. In this pathway, transcriptional repression of genes for which treatment options are available was lost in short-term survivors; this was independent of mutational burden and only weakly associated with T-cell infiltration. Collectively, these results provide a new way to stratify patients with glioblastoma that uses network features as biomarkers to predict survival. They also identify new potential therapeutic interventions, underscoring the value of analyzing gene regulatory networks in individual patients with cancer.

Wheat is an important staple grain for humankind globally because of its end-use quality and nutritional properties and its adaptability to diverse climates. For a small proportion of the population, specific wheat proteins can trigger adverse immune responses and clinical manifestations such as celiac disease, wheat allergy, baker’s asthma, and wheat-dependent exercise-induced anaphylaxis (WDEIA). Establishing the content and distribution of the immunostimulatory regions in wheat has been hampered by the complexity of the wheat genome and the lack of complete genome sequence information. We provide novel insights into the wheat grain proteins based on a comprehensive analysis and annotation of the wheat prolamin Pfam clan grain proteins and other non-prolamin allergens implicated in these disorders using the new International Wheat Genome Sequencing Consortium bread wheat reference genome sequence, RefSeq v1.0. Celiac disease and WDEIA genes are primarily expressed in the starchy endosperm and show wide variation in protein- and transcript-level expression in response to temperature stress. Nonspecific lipid transfer proteins and α-amylase trypsin inhibitor gene families, implicated in baker’s asthma, are primarily expressed in the aleurone layer and transfer cells of grains and are more sensitive to cold temperature. The study establishes a new reference map for immunostimulatory wheat proteins and provides a fresh basis for selecting wheat lines and developing diagnostics for products with more favorable consumer attributes.

With the increasing amount of biological data, the need for computational skills has become prominent. Interdisciplinary fields such as computational biology require interdisciplinary collaborations; in order to create an environment for sharing skills and experiences, opportunities for funding and training, career path advice, and research ideas. Creating such environments also help to establish an inclusive platform where students and early-career researchers in computational biology can socialise and help each other in an informal setting. Currently, this is achieved locally at department level at a university or industrial company. The social interactions between students and established scientists are, therefore, consequently limited to the geographical locations of their institutions.
The Regional Study Group Norway (RSG-Norway), part of the International Society of Computational Biology (ISCB), aims to create a country-wide platform, to bring together aspiring and established bioinformaticians and to develop an active presence in the Norwegian bioinformatics community. Regional level communities such as RSG-Norway are particularly helpful for students to broaden training and career opportunities. It can also help foreign researchers and students, in settling as new arrivals, through building contacts with those who are familiar with studying and working in Norway. Finally, the study group can be a channel for students and trainees to initiate and/or realise their own ideas regarding social and professional communication with fellow bioinformaticians.
RSG-Norway works together with Nordic Computational Biology (NCB), which serves as a resource and knowledge-exchange hub to bring together people from industries and academia as well as local communities such as Regional Student Groups across the Nordics. As part of the NCB, Nordic RSGs are able to build cross-border collaborations and organise open events that reach a wider audience strengthening the community's knowledge-base.
The presentation for this abstract will include information on past events and initiatives by RSG-Norway and NCB, their future activities and plans, and how to get involved as a member and an advisor to help develop the computational biology community in Norway and the Nordics.

Genomics-assisted breeding to improve pre-harvest sprouting resistance in wheat.
Fulltekst i vitenarkiv

Pre-harvest sprouting (PHS) is the most important quality-degrading factor of wheat in Norway. PHS is caused by the untimely germination of grains before harvest, while they are still on their mother plants in the field. This leads to production of alpha-amylases, proteases and glucanases that break down cell walls, starch and gluten proteins in the endosperm, and destroys the breadmaking quality. PHS occurs in susceptible cultivars when exposed to rain after maturity and is to a large extent determined by the level of seed dormancy, a complex quantitatively inherited trait that is highly dependent on environmental conditions, genetic background and genotype-byenvironment interactions. However, despite the high importance of this trait, little has been known about the genetic basis for PHS resistance in the Norwegian wheat germplasm until recently. Wheat genomics resources, including high-density SNP chips and genome sequence data has facilitated big advances in the molecular genetic understanding of this trait. This talk will give a
review of recently cloned genes for seed dormancy in wheat, and how this relates to PHS resistance in Norwegian germplasm. The recently funded project “Expanding the technology base for Norwegian wheat breeding: genomic tools for breeding of high quality bread wheat” (NFR 256370, 2016-2020) will also presented. In this project, Graminor, NMBU and NOFIMA are joining forces to unravel the genetic basis of PHS resistance in Norwegian wheat, develop molecular
markers for the trait, and lay the grounds for applying genomic selection in Norwegian Wheat breeding.

The spring wheat cultivar ‘Naxos’ shows high levels of partial resistance to powdery mildew. QTL mapping using SSR markers in the population ‘SHA3/CBRD’ x ‘Naxos’ identified resistance loci from ‘Naxos’ on 1AS, 2BL, 2DL and 7DS (Lu et al 2012, TAG 125: 297-309). The objectives of the present study were to saturate the ‘SHA3/CBRD’ x ‘Naxos’ SSR and DArT marker maps with SNP markers from the Illumina iSelect 90K wheat chip, perform new QTL mapping to confirm previously
detected resistance loci contributed by ‘Naxos’, and possibly discover more QTL. A second objective was to validate the powdery mildew resistance QTL from ‘Naxos’ in a new Genetic background and identify tightly linked SNP markers. In the 164 F6 RIL population ‘SHA3/CBRD’ x ‘Naxos’, 9,229 polymorphic SNP markers were added to the previous linkage maps. QTL mapping with the combined maps identified previously detected QTL from ‘Naxos’ on 1AS, 2BL and 2DL. In
addition, a QTL contributed by ‘Naxos’ was detected on 2AL and a second one detected on 1A. For confirmation of the detected QTL, the 131 F6 RIL population ‘SORU#1’ x ‘Naxos’ was evaluated and 10,372 polymorphic SNP markers from the 90K wheat chip were used to develop linkage maps. QTL mapping in this population confirmed the resistance QTL on 1AS and 2AL contributed by ‘Naxos’. The SNP markers identified in this study will be useful for breeding cultivars with improved resistance to powdery mildew.

Sequencing wheat chromosome 7B: building a reference sequence and beyond.

The international wheat genome sequencing consortium (IWGSC) aims to provide a publicly available reference sequence of the 17Gbp hexaploid wheat genome through sequencing of single isolated chromosome arms. Norway is contributing to this work by sequencing chromosome 7B. Here we outline our work towards a 7B reference sequence and beyond. Sequencing and assembly of 7B has been carried out using two different strategies; whole chromosome arms shotgun sequencing and BAC-by-BAC shotgun sequencing of ~10,000 BAC clones representing the minimum tiling path (MTP) of 7B. BAC-by-BAC assemblies demonstrated a great improvement of assembly quality compared to shotgun assemblies of whole chromosome arms. The MTP of 7B consist of ~500 BAC-contigs, and to order these along the chromosome, we first used CGH-based genotyping of presence-absence variation to anchor ~4000 sequences to 9 chromosome deletion bins. Further fine-ordering of BAC-contigs within deletion bins is ongoing using genetic maps based on a radiation-hybrid panel. In parallel to our genomic sequencing and mapping efforts, we are building a cell specific, homeologue specific transcriptome map of endosperm at different developmental stages by integrating the ongoing genome sequencing resources.

Construction of physical chromosome maps is dependent on accurate ordering of BAC contigs using genetic maps. Such genetic maps require very high resolution along the entire chromosome, which is difficult to obtain by conventional recombination-based genetic maps. One of the alternatives is to generate high-resolution genetic map with the use of a radiation-hybrid (RH) panel. The focus of this study was to develop a CGH NimbleGen high-density microarray chip for genotyping RH-population and construction of a high density RH-map of wheat chromosome 7B. Seven hundred and fifty thousand probes of 50bp were designed from 7B shotgun assemblies and printed on a 3x720K NimbleGen chip. These probes represented a mixture of ISBP markers and random genomic fragments (RGF). Genotyping of the parental lines of the RH population, i.e. the durum wheat Langdon (7B+) and the Langdon 7B-7D substitution line (7B-), identified 44.035 RGFs and 5.465 ISBPs showing presence-absence variation between 7B+ and 7B- lines. A re-designed 12*270K chip containing four replicates of the 49500 probes was subsequently used to genotype a subset of wheat 7B deletion stocks and allowed assignment of markers to the deletion bins.

The development of molecular markers in wheat has always been a formidable task due to the massive, complex and polyploid genome. The hexaploid wheat genome is about 17Gb. Significant progress is now being achieved in assembling the DNA sequences from individual chromosome arms of Chinese Spring. These assemblies provide an opportunity to enhance the analysis of wheat genome and surve a template for developing the functional markers in wheat. The results reported here are part of a larger project whose main goal is the construction of an integrated genetic and physical map of wheat chromosome 7B. In this study we have developed a CGH Nimblegen high-density microrray chip for genotyping

BAC libraries for chromosome 7B were constructed with an insert size of 185 and 120kb for 7BS and 7BL respectively. Fingerprinting has been completed for both arms. For 7BS the a minimum-tiling path (MTP) consists of around 4000 BAC clones, while the 7BL MTP consists of around 6000 BACs. Sequencing of the individual BACs of both arms are under way. A chromosome 7B radiation-hybrid panel is currently being characterized using ISBP and other markers markers derived from the 7B survey sequencing project. In parallel to our genomic sequencing and mapping efforts, we are building a cell specific, homeologue specific transcriptome map of CS spring endosperm at different developmental stages.
